The way Malcolm knew about the animals breeding is because of simple graph anylisis (mathmatics basically)...

Malcolm talks about the curve of the graph...

A normal curve like the one they always showed the scientists, is a 'normal' or 'natural' breeding population height graph. The compy's were introduced in batches of 3 according to the book, so it should be in three different heights, which it shows.

The reason Wu didn't realize was because he is "thintelligent", to use Malcolm's words. I think it's explained in Version 4.4 that Wu considered all DNA essentially the same and therefore felt compelled to use any DNA he wanted to fill the gaps in the sequence.

On Malcolm expecting the breeding: you can go back to what Jon said. You can't control the life you create. He knew that already. He didn't actually need the graphs and statistics to figure it out. That was just his proof.

Malcolm also pointed out that the park's computers were only checking the animals they knew existed, and weren't checking for new ones. Since the dinosaurs were breeding, the park workers had no way of knowing if animals were escaping from the island, as long as the correct number were accounted for.

Also, about Muldoon..well, that's probably my biggest gripe about the JP movie adaptation. It seems like he was dumbed down for the sake of irony (nevermind the need for another death due to missing characters and allowing Wu to live), and that never felt right to me. I prefer how he was written in the novel and early drafts of the screenplay.

So tell me. How DO you identify a species of animal whose genetic information mankind has never seen before? Kinda hard to look at a random 65 myo DNA strand and conclusively state "Oh that's a Tyrannosaur."

That's not actually what was wrong with Wu in that area. It was the fact that he didn't care to know what species he was creating, and the fact that he didn't know how many he'd created, either.
