there are three islands
1. isla nubar: the park.
2. one of the death islands: the island were the dinosaurs breed on there own with males.
3. isla sorna: the island where the dinosaurs from the park grew up.

no 2 is a wild life sanctuarie for the dinosaurs to breed
and 3 was a reasherch center for the dinosaurs in the park and also were the embryos were made

Isla Sorna was the research facility before it was abandoned because of the incindent on Isla Nublar. Afterwards, it became a wildlife preserve for the dinosaurs when they decided that it would be the best choice(at the end of TLW).

What gates are you talking about? You mean that fence in JPIII?
They never explore the entire island in TLW. JPIII takes place on a different part of it.
